The main concern here is that DOS doesn't recognize HPFS (OS/2 or Windows NT) or NTFS (Windows NT) file systems. Hence booting from a floppy disk won't allow scanning those partitions.
The solution is first to boot from DOS and scan the low level structures with F-PROT /HARD /DISINF after a clean floppy boot, then boot into NT and run F-PROT and F-MacroW within NT. Since NT knows its own file structure, F-PROT doesn't have to figure it out, and hence can disinfect as necessary.
